The pace bowler increased the fitness woes of the England squad after leaving the ground during Saturday's play of the fourth Ashes Test versus the Australians.
Atkinson pulled up with his hamstring post-delivery in his spell at the MCG.
The touring camp stated the 27-year-old reported "discomfort" and required time away from the action for further assessment "over the next few hours".
The series decider of the tour at the SCG gets underway this coming Sunday.
The visitors have previously lost fast bowlers Mark Wood to a knee injury and Jofra Archer because of a side injury on the current trip.
Matthew Fisher was called up as cover for Wood.
Atkinson struggled early in the series, taking just three wickets.
He was dropped of the third Test, then recalled for the fourth Test as Archer's replacement.
The county bowler improved at the MCG, bagging two scalps during the host's first knock, then making 28 as a batsman being one of only three England players who passed ten runs.
Following a brief spell late on the first day, he resumed the next day and dismissed the nightwatchman taken by the wicketkeeper.
However, on the final ball of the fifth over, he bowled a slower ball to the batsman and immediately felt his left hamstring.
